In a universe where few kids at the age of adolescents are gifted with unique abilities which only stays until puberty lies the world of Charlotte. These powers are dangerous and some even uncontrollably but remains hidden from the public. The hero Yuu Otosaka happens to possess an ability of his own. Yuu is a a high school student with the hidden ability to transfer his consciousness for a limited time frame (5 seconds). He uses this power for his personal objectives like cheating in exams until he is finally caught by Nao Tomori- a girl also endowed with an ability.

She offers him an ultimatum of either transferring to Hoshinoumi Academy a school for the gifted where she is the student present helping her stop kids using their powers wrongfully or face the consequences of his actions. He chooses the former joining forces with Nao and Jojiro Takajo (a boy with super speed which he cannot control). With help from Kumagami ( boy with the ability to locate kids with gifts), they work together to stop kids with abilities and protect them from the government that intends to use them for their powers.
During one of their numerous missions, Yuu's younger sister Ayumi awakens her power Collapse trying to fend of a jealous classmate. The power is so strong that it causes the destruction of the entire building killing her in the process. Devastated from the loss of his only living relative, Yuu falls into a deep depression, shutting the whole world out until Nao helps him overcome his grief.
Not long after the incident, the team is taken to a secret bunker where the meet the person sponsoring their missions who turns out to be Yuu's older brother Shunsuke Otosaka. Confused by why is unable to remember anything about having an older sibling, Shunsuke begins to narrate how he posseses a power called time leap which he had used to travel back in time numerous times to change the dystopian future where kids with abilities, persecuted, locked up and experimented on.
He continued with how had the minds of his siblings wiped to protect them from danger. Shunsuke also informs Yuu the true nature of his plunder which enables him to steal people's powers after possessing their bodies. Yuu pleads with his brother to leap back again to save their sister but Shunsuke could not because of the setback from his powers making him go blind. He tells Yuu to plunder his abilities instead so he can go back to save Ayumi himself. With the time leap power, Yuu successfully erase his sister's death and creates a new timeline but not without a price.
Turns out organizations around have discovered their abilities and was on the hunt to own them. The clash eventually leads to the death of Kumagami and Yuu losing an eye together with the ability to time leap.

Certain that there was never going to be any haven for the gifted kids, Yuu decides to travel the entire planet plundering every ability until he alone has it all which will finally fade out once he hits puberty. The mission is not only difficult but psychologically damaging as it pushes the young hero to the brink of craziness.
After months travelling the world taking powers, Yuu accomplishes his objectives but at a price. He is broken physically, mentally and is unable to remember his past not even the girl he holds dear to his heart.
